What kind of effect will it have on my board if the side fin boxes are not facing the same angle eg 5mm out? or am I just being pedantic?

It will want to turn more in the direction that it is more toed in. However in practice you will just Adapt and won't notice it.

Only if you surfed switchfoot and applied identical pressure in each stance you would ever notice it.

People shape assymetric boards, have assymetric fin positions on purpose, you surf way differently on your heel than you do on your toes. Forget about and love it!
